These messages warn you that within the list of InDesign or QuarkXPress templates and information pages used by the current script, one or more colors has the same name but is defined differently (looks substantially different).
These messages should have been addressed by opening the list of defined colors in the script, as shown on the right, identifying the inconsistent colors and the templates which use them, and fixing the problem
Otherwise you run the risk of getting unexpected results as the color definition of one of the InDesign or QuarkXPress files used by the current script might inadvertently override the color definition of another of these files.
